My projects in the Wohlschlegel lab cover the full gamut of activities around bottom-up proteomic mass spectrometry: proteomic sample preparation, mass spectrometric data acquisition, and bioinformatic analysis of the resultant data. These projects aim to improve the methods and processes used in various aspects of these critical biochemical and informatic assays.

MilkyWay is a Galaxy based bottom-up proteomics workflow platform. Dockerized and ready for rapid deployment, MilkyWay contains a Traefik reverse proxy granting easy access to an embedded R/Shiny frontend for both data upload and interrogation of analytical results, a Galaxy-Pulsar Windows service, and a Linux Galaxy service.These components run atop the Docker swarm container orchestration service to enable portability and facilitate complex interrogation of label free DDA, DIA and paired DDA+DIA datasets. Many cutting-edge utilities are made available in MilkyWay to allow for rigorous analysis of datasets ranging from whole-proteome comparative experiments to affinity purification enrichment analyses.

An approach to provide protection from proteolysis to affinity purification matrices for bottom-up AP-MS, allowing for on-bead digestion of purified protein targets with highly efficient elution. These modified affinity purification beads produce significantly reduced contamination from digestion of the purification matrix while retaining their substrate binding character.

Sequential windowed acquisition of reporter masses (SWARM) is a novel data acquisition concept for interrogation of isobaric-tagged samples by mass spectrometry. This approach performs quantitation first, thereby allowing subsequent acquisition decisions to be predicated on user-defined patterns of reporter ion intensities. The SWARM concept provides a flexible platform for the further development of new acquisition methods.

I handle sequencing data from several Drosophila species. Included in my duties are sequence finishing in the Consed software package, annotation in the UCSC Genome Browser and Apollo software package, and wet lab experiments to confirm sequencing clone identity and sequence data.
