Over a 4 month period worked on two main projects (see below). During this time I developed an understanding of toxicology and drug safety while exploring my interest in bioinformatics and working with complex biological data.During my time at Apconix i developed two different data mining and dashboarding tools to mine proteomic and genomic data from online databases such as PMC and pubmed. The UI/UX was built in python using PyQt and Dash. The data mining, filtering and analysis was again completed in python using standard packages such as Numpy and Pandas. Alongside this I identified several thousand proteins of interest with specific surface exposed structures targetable by specific classes of drugs. This involved the identification and isolation of the drug pocket’s amino acid structure using chimera. This protein fragment was then input into a purpose built fitting algorithm which attempted to align the protein fragment with around 100000 unique alphafold structure predictions, scoring the overall fit/alignment and calculating the surface exposure. This algorithm was generalisable and could easily be altered for different binding pockets. Heuristics were used to massively speed up the fitting process by shrinking the search space. This was built using python and C. I constructed this algorithm myself to be run on even low powered machines.
