At Pharma IT I am driving an in-house project focussed on developing a light-weight test management system that can be installed as an extension for Azure DevOps. This test system will enable users to compose test scripts and then compile test results and evidence accordingly with full traceability of edit, review and approval history.To promote collaboration within this project I have established an agile development process in Azure DevOps, defining roles for project management, developers and software testers. Additionally, I have implemented the necessary CI/CD pipelines within Azure DevOps.Furthermore, I have identified the ideal toolstack for this project, featuring a frontend I have written using React/Typescript, and utilizing the Azure DevOps extension SDK to integrate Azure DevOps as the backend. The toolstack is orchestrated and tested with Vite, Vitest and Puppeteer.

As a software developer at Scifeon I contributed significantly to the front-end of the Scifeon data management platform with a keen eye on developing elegant, robust and user friendly solutions of data management features and customer specific features.As the company grew from start-up to scale-up, I also had the opportunity to contribute to strategy, sales, customer care, support, process development and many other things.I was in charge of customer training where I enjoyed using my domain experience in Bio and IT to engage scientists and technicians in data management using the Scifeon platform.As software tester I was responsible for product quality, describing the test strategy as well as ensuring that all code was tested according to specifications.

As part of the Research Informatics and Compound Management group my mission was to elevate our data management capabilities for our biologists. This includes developing the research informatics strategy.Having been responsible for identifying the right external partner - grit42 - to deliver our future data management system, I have now assumed the role of project manager to guarantee the successful implementation of the system. Also, I am the founder and driving force of the Microbiome Coffee Club at Leo Pharma, a grassroot contribution towards raising awareness of current trends in microbiome research in skin disease.

After completing my Postdoctoral Fellowship, I got a permanent position to continue my work in the Molecular Microbial Ecology Group but now also the Metagenomics Group of Professor Karsten Kristiansen. In the latter I was involved in a number of microbiome studies to elucidate the connection between bacteria in the host and metabolic disorders (human, mouse and salmon). We used Biopieces, USEARCH, QIIME and Mothur to analyze bacterial communities using Next-Generation Sequencing. Moreover, the Institute of Biology launched a new sequencing core facility (1 MiSeq instrument) that we housed and operated – and where I was responsible for the data. Finally, I developed BioDSL which is a domain-specific language for creating pipelines for the analysis of biological data.

At the Molecular Microbial Ecology Group I worked on analysing Next-Generation Sequencing data from the GAII, HiSeq, MiSeq and FLX platforms. As a partner in the National High-throughput DNA Sequencing Center we sequenced for our own projects, but also for internal and external collaborators. I was responsible for setting up analysis pipelines for genome/meta-genome/meta-transcriptome analysis and subsequent quality control. Moreover, I instructed staff and students in the use of our computational facility. My research projects included sequencing, assembly and annotation of MRSA strains, a cystic fibrosis pathogen, cheese ripening culture, rat microbiome and Mariana Trench samples.

I received a scholarship for a Postdoctoral Fellowship to work with Next-Generation Sequencing and non-coding RNA discovery. With access to unpublished Phantom data from the RIKEN research institute we were able to assemble short non-coding RNAs from Solexa sequences. We used the UCSC Genome Browser (we were running an official mirror) for functional analysis and modified the code for our needs. During this period I also began development of Biopieces (www.biopieces.org).

At Rigshospitalet I was involved in two major research projects. The first project was a bioinformatics investigation of gene families important to infertility and testis cancer. I integrated microarray, EST and histology data from mice to characterize gene expression during spermatogenesis. Thus I identified a gene family of cancer/testis antigens present in both the mouse and human genome. This project was the basis of my PhD thesis. The second project was an epidemiological study where we used register data to show that the reproduction rate in native Danish women is only upheld through the use of artificial reproduction.

I visited Integrated Genomics as part of my PhD studies to work on the ERGO system – which was an early version of what since became the widely used RAST annotation service. At Integrated Genomics I assisted in processing the newly sequenced mouse, mosquito and white-rot genomes for inclusion in ERGO as well as analyzing promoter sequences for mouse genes up-regulated during spermatogenesis.

During my masters project I characterized post-transcriptional modifications in rRNA from bacteria and archaea. This was done by isolating specific fragments of the rRNA using site directed RNaseH digestion and analyzing the fragments using MALDI-TOF MS. The identified modifications were modeled onto the high-resolution structure of the ribosome that was published in 2000. The modeling was my introduction to Linux and my inspiration to become a bioinformatician.
